A lot will depend upon how popular the virtual console was on the Wii, and did its sales continue the Wii U or was it in truth all that huge of a seller in the very first place, my guess is its sales had got to a point where Nintendo decided to retire it then use their retro video games in different methods. And at the time I remember numerous on here and other video gaming sites complaining about the service, rate of video games etc.
As for Nintendo clamping down on emulation and ROM websites its just a concern of copyright and legality, and all the arguments and justification on the planet cant excuse this, for instance I might attempt the expense rationale to lots of arguments, for example if I feel an I Pad is too expensive, might I validate taking one.
Retro products in any field can be expensive, this is usually down to the reality they are not produced anymore and are limited, this is prior to the auction sites and graders do their bit to inflate certain rates etc, you cant blame Nintendo for not making things readily available permanently.
